I've never had a single engine problem doing this. My good friend always buys the high end stuff - CBR1000RR SP, R1-M, etc. He always uses this. I personally would break it in using this method while it's bone stock. Then if you do the mods your talking about, bolt them on and immediately have it dyno tuned. I've never done a "Proper" break-in according to the Owner's Manual ever. Vary the throttle position, but don't run prolonged WOT (Running Wide Open for hours at a time, usually.) for the first 600 or so miles and then change the engine and transmission oil.
